I've read the release notes and installation instructions once more. I spot this line as the last bullet point in the list of what the hotpactch actually does:
"Unblocks device communication after restarting the watchdog process for device load balancing"
So this operation was obviously not performed in my case.
I have not chosen to not start the services after upgrade. Jboss and watchdog were both running when the script was finished.

If you choose the hotpatch option to NOT start services, and then start them manually after installation.
You need to change this setting yourself.
The patch output should include this information (but may be mixed in with all the other outputs)
Or, the patch install did not complete successfully.

Wow. I found the solution, so I'll post it here for anyone else experiencing the same problems.
In pure desperation I deleted a device and tried to run the "Device Discovery Profile" once again to rediscover the device. Suddenly a message popped up informing me that "Device Communications" was disabled.
So I went in to Junos Space in "Global" domain and navigated to "Administration -> Applications". Then chose "Network Management Platform" and "Modify Application Settings" from the "Action" menu. Here you need to make sure that "Allow Device Communication" is checked. After checking and applying, all my devices where "Up" from Space and Security Director.
Why this has happened after a hotpatch upgrade... I don't know.

I applied a hotpatch for Junos Space Platform 23.1/R1 Patch v2. But now all my devices in all domains have "Connection status: down".
Anyone have a fix other than deleting and re-adding all my devices? I know that my credentials are OK.
