I configured ebgp with  a new peer and i receive around 12 000 routes. These routes are advertise via ibgp but I receive the following info in my routres logs:

    Oct 28 12:10:10.457908 bgp_output_thrashold_reached: 10.172.255.1 (Internal AS XXXX): rtt 0x575fd00 id 0x100000a, change count 0, bgp thrashold 5000

What does it mean? How to solve this issue?

This behaviour is related to JUNOS BGP update logic, where the router defers sending updates when processing higher-priority tasks. The log appears to be informational only.

Its strange because this log: bgp_output_thrashold_reached suggest that some thrasholds limits were exceeded.
